The pickups have longer magnets on one end than the other, do the longer magnets go under the small strings or the large ones?

You're probably describing the pick-ups as per the early fender 400 and 1000, the 'Jazz-master' style ones.
I have often wondered the same you.

Basilh, You're right on. It's my Fender 1000, the pickups had been removed, I now have them rewound and am wondering which way. It sort of stands to reason that the small strings need a stronger magnet in order to develop the same energy {Signal} as the large string. Maybe someone will chime in that knows. Thanks

Then again, on Strat and Tele pickups with staggered magnets, the top two strings have SHORTER magnets than the others, especially the 2nd (B) string. (When these pickups were designed, the standard string sets for guitar had a wound third.)

I noticed the same thing on ebb's 400. The ash body actually had three blind clearance holes drilled into the top of it under the longest of the magnets. The long ones go under the bass strings, the shortest under the high ones.

What Paul said - that's the usual pickup standard with vertical-cylinder magnets; short on treble, long on bass.

I've never seen the specific electromagnetic theory behind it - I'm sure Bill Lawrence could explain it, although he generally uses different magnet types.
